I 'think' the colour coding is fixed. Have you tried adding the BP to the factory? If it is outside the allowed limit, you should get an error similar to having an illegal block.

It sounds like that might cause what you are seeing.
Though I cannot say if that is the cause of your issue or not, it's possible.
Also make sure the server and your SP game are both actually RE2 and not some other scenario or a modified version of RE2.
If in doubt maybe open an issue on GitHub with links to the blueprints so others can double check on their end.
The PDA links will open in the Steam overlay browser and then yeah you can copy and paste the link from there.
I'll move them into their own section in the Empyriopedia, I just wanted to avoid making it too "in your face" in-game. Don't want people thinking I'm trying to fish for donations.

I also have not added any of the new planet types from 1.13 as they are all marked as WIP or sketches so likely to change in the next update. No sense doing the work twice.
If you want to see more planets in RE2 updated to the new deco system you could make a suggestion to Eleon to officially release the new deco system and documentation for it. Then I'd feel better about using it for more planets.
With that said, updating the PE planets to use the new deco system is a fairly tedious and long task as it involves redoing the decoration setup for all biomes on a planet.
Ran into an issue with the Sea of Silence expedition, On the station in the system 'The B...' where you blow up 2 power conduits to drop the energy walkway. I detonated the charges from the crates, but the walkway remains and I cant progress.
How did I screw it up?
If I buy a AAA game I expect at least no severe bugs happening and a smooth experience.
Empyrion is made by an independent studio, they didn't make a secret out of the beta stage.
Reforged Eden 2 has a big BETA sign underneath. Beta means it is playable, but do expect bugs.
It is very honest and I know what I'm dealing with.
But for some games I share this frustration. If I'm expected to pay 50 Euros or more for a PC game I want polished.
Modders invest their time to provide for the community. They don't have a dev team.
But RE2 is always worth coming back to and see what else is there, its huge.
I work on it in between playing other games and all the rest of "life". :D
It's a long list and there's only two of us working on it in our spare time. Unpaid, mind you.

And yeah the experimental group is meant to have more weapons/devices added to it eventually and you'll have to pick and choose what ones you want to have.

also i noticed that there can be 2 experimental weapons in the group for cv"s, but the only weapon that uses that group is the thor railgun, but that says max allowed 1, is this a wrong number, or is there gonna be another experimental weapon?
