I just tested things and I made a character who had the Witch trait, and I was able to see their tree.
Are you any other Supernatural creature?
If you have the Witch secret, but don't have the Witch trait it will not show up.
Let me know your feedback, join the discord if you wanna share screenshots and help me pinpoint this further if thats not it!
Interesting!!! Ohhh,see, I think the Witchcraft mod will show you the Magic tree even if you arent a witch, whereas here in SPN its only if you have a corresponding trait (same with vamps, wolves, hybrids and hunters)

Not sure why it would bug out eyes. Maybe it's a simple fix? I understand Elder Kings 2 is a total conversion, so, maybe that's why, but weird for the eyes to bug out.
Edit: Disregard that. It was my load order. It seems that with the newest update, this one has to be loaded as high as possible.
