As for the stuttering, I know in the past, mods like Republic at War always crashed in late game because there was just too much going on in the background for the game engine to handle. I don't know what (if any) advances modders have made (or with petroglyph's steam updates), but you may just be hitting a hard limit of modded gameplay for AotR for your computer. Especially if you are playing one of the large maps. Perhaps a smaller one can last longer in terms of stability, but they may also go quicker with less planets.
Maybe someone else has some tips or tricks on something you can do to give you a couple of weeks more in game.
