Also is there a way to make only the new female version spawn in both instances.

Enhanced Ragdoll Physics and FX replaces models and wouldn't be compatible.
I should add this to the description so thanks for reporting.
A good mod but it honestly doesn't really go well with using other enemy mods since some of the improvements don't carry over to them.
One of the things [WOTC] Enhanced Ragdoll Physics and FX does is to make newly hatched Chryssalids use that neonate skin.
(A point that I read on Discord is that it's actually quite likely this happens in the base game with them as well but nobody notices because female Advent are extremely similar to the male ones.)
Yeah it's the same thing that happens with World War Lost, nothing I can do about it sorry.

@Deadput: Seems like the conflict was Iridar's Jetpacks mod and he updated it and now works with your mod
There isn't really anything for Vipers (it would break lore for them anyways) Mutons (The Berserkers are female), Sectoids, etc
If you're using "[WOTC] Jet Packs by Iridar" read its Comments thread.
Been trying on my end to replicate the issue but it hasn't happened for me yet.
This doesn't touch weapons, it doesn't even create a "new enemy" per say.
I don't have this issue myself but I'll ask around.
