In short, it seems as if all of Extra Dungeons' space encounters are temporary, and will appear and disappear at random.
Fortunately, from the looks of Extra Dungeons' patches for "systemworld.config", none of those space dungeons should be any rarer than, say, any of vanilla Starbound's spaceship encounters. All it'd take to find one could be to just sit around any star system, and wait for one of them to show up (or patrol a few star systems with plenty of fuel in the ship).
However, when examining Extra Dungeons' patches for "system_objects.config", I had noticed that none of Extra Dungeons' space objects have the "permanent" tag set to true (like with NPC and player space stations), meaning that, whereas the Avian Pyramids will eventually fly out of system, all other space dungeons will simply vanish (like anomalies).
Not only have I already downloaded it, but I'll start recommending that mod for my questline series of mods.
