Yes the Treaty of G-H will not fire if you've rushed and taken mexican states already. The mod is broadly designed around the historical timeline and thus things will take longer than meta gameplay expectations (see also: Reconstruction takes a decade to resolve, the Plains are usually not fully colonized until the 1880s-1890s, Afro-American takes 30-50 years to become a primary culture)
The civil war must happen to get Reconstruction and then Long Reconstruction
I forgot actually, you can also get Long Reconstruction if you complete Peculiar Reconciliation while you have Cultural Exclusion or Multiculturalism passed.
The state traits don't go away, you just ignore the penalty. Same mechanic as vanilla Malaria.
