I'd love to be wrong here.
In this case it was one of the event windows. It was the one saying advent was attacking a small town. Choosing an option would make the window go away but nothing happened after that. The window did disappear but the negative time thing happened afterwards meaning it or something else was active but not appearing.
Yes, the base mod's events has some outcomes assume you're in a vanilla game, so the LW2 mod edits those ones to make sure they work by the new rules.
I didn't pass time.
Well, Now I restarted a game and it seems to work, so if not, I will try this.

To be clear, you uninstalled this, tried having time pass, and it didn't fix the projects being inadvertently paused?
Yeah ok so it's what I thought (couldn't find XComHQ when trying to get soldiers, so it quit rather than try to injure non-existent soldiers).
Hopefully the new methods I added (I think I should now have every possible method to get the current status of the Avenger, crew and all used in this) should catch it in the future.
Chances are it didn't (specifically: I've noticed that sometimes I just can't get a game state of XComHQ), so please send me your logs because I need to track down why exactly the mod can't get the Avenger's list of available soldiers at times.
