Good luck, and I recommend you to make a backup of your save files every time you do something "new".
Weeell, I'll try a bit around. Maybe I can pinpoint the mod which is cursing that problem.

Yeah, I know about that problem, but to fix it I must remodel the ship...
Sorry about that.
I should keep the upgarde level of the ship but:
You need to go to singleplayer, unload all staff from your ship to planet and stay on that planet.
Then backup your saves, subscribe to this mod and delete *.shipworld file in "Starbound\storage\player" folder.
If you have multiple characters, then sort files by date and delete latest shipworld file.

Just reupload the mod, try unsubscribe and subscribe.
I also recommend you verify integrity of game cache.
Press Alt - it will highlight all interactable objects.

I can make T9 ship looks like T8 ship, but not more than that.

I have plans to do it mysefl.
But if you want to mod something then you need to create "*.txt" file in "Starbound\win32" folder.
Then write in it:
asset_unpacker.exe "D:\Steam\steamapps\common\Starbound\assets\packed.pak" assets
Then rename the file to "*.bat" and run. It will unpack all game files.
You can also add this string for any mod you want to unpack:
asset_unpacker.exe "D:\Steam\steamapps\workshop\content\211820\729427436\contents.pak" "D:\Steam\steamapps\common\Starbound\mods\729427436"
Don't forget to change the paths!
