I've attempted taking on the mantle of fixing all of these issues in a fork of the original mod from a couple years back, as well as making additional fixes, adjustments, and additional content to improve the vanilla-adjacent experience.

When I open interiors.level with FCS, I get; Corrupt mod file: interiors.level
Also, some [error] Invalid texture for bd_light_d.dds / bd_light_n.dds / bd_heavy_d.dds

— black dragon ninjas are not considered as bandits (don't have NPC class = OT_BANDIT), which results in town guards attacking the player if they attack these factions' squads
— in dialogue with Lobster recruit it's impossible to reject his joining if the player has already asked him about his skills
MFO Swamp Ninjas works great with Genesis v9, btw.
If I use this mod, I don't have to use any of your other faction mods, right?

Love the looks of your models, but don't want the gameplay changes.
