Considering Mechjeb will install itself on any capsule and probe core, then as long as you control from the right place (as mentioned in the description) then it should be.
However, it's my experience that Mechjeb is awful at trying to fly spaceplanes, so taking it up under your own control is probably a better idea.

Now I can truly build space stations I couldn't launch without cheating.
- A passenger variant sounds exciting, especially since it would be my first time EVER to seriously use Mk3 crew cabin in my design...The tricky part is that most of its components are attached onto the Mk3 cargo bay which is the root part. It would require quite some work to re-connect them. I'll upload that variant when I finish.

I just took this out for a spin the first time ever. Flew it to an 80k circular orbit with fuel to spare, dropped the dummy cargo, turned around, returned to KSP and landed it there. Hardly had to use the engines in the landing either. Due to no fault of yours, there was precious little runway left though.
You should be proud of this!!!

However, I'll be truly impressed if someone else already has the idea that TEMPEST = Transatmospheric Express: Multi-Purpose Economic Space Transportation. I'm quite happy about this XD

- A pure RAPIER SSTO is not meant to go far. With 54t payload it won't fo any further than 300x300km. If you enable the fuel supply of this payload, it will have 2km/s dV @ LKO and may make it to Mun/Minmus/Duna/Eve when flied carefully - but in this case it carries almost nothing useful other than the 6 crew members. Orbital refueling is another way to extend its range.
But anyway, it's a LKO heavylift vehicle and is never meant to go far. Nuclear spaceplanes are better options if long-range matters.
