Good old fashioned Notepad (or Notepad++). I'd recommend grabbing the non-Steam version of the mod from the Community Forums so that you don't have to mess around with unpacking stuff.
They're not palettes, per se. Each color option is between three and eleven color hexadecimal codes (depending on which race it is). The "new" colors essentially replace a specific default color, and that default color varies (again, depending on which race it is).
tl;dr They have to be modified for each race manually via the species file.
