The Agent is unable to descend since the ballast level wasn't adjusted for the front ballast conversion into a med bay the nav terminal is still set on a neutral level of 0.5230
Also if you look at the hull layouts the reactor square is largely spilling into the ballast. When you properly adjust the hull square to the size of the ballast however you'd need an astronomically high neutral ballast level above 0.874 with the sole ballast but that would make this submarine sink like a rock with even minor leaks and also ascend absurdly fast when emptying its solo tank as the higher the value the more "weight" water has on the sub unfortunately it would need a minor design of say an enlargment of the rear ballast or reintroducing the frontal ballast in a shrunk down form
