As for disable after game start, it's always unrecommended to delist a mod in the same save (it's much more risky than adding new mods mid-game). Actually EdB has lots of incompatibility issues with other mods as well due to its way of coding, and its feature is fully replaceable by Charactor Editor which is much safer.
Like, can I at least start a game with both mods to get my preset colony and then disable prepare carefully and keep playing with this mod active ?
Vanilla game doesnt change NPC faction ideo, just see if you can turn off that option from the mod that does (you are probably playing Dynamic Diplomacy?)
Fixed patch for A Petition For Provisions (due to some class name changes of the latter after 1.6 update)
