I really don't know if any of the mods actually modify the chain files or not, but I also haven't checked every single one of them.
There is a simple way to fix this, though I would need to know what mod is touching the vanilla chains in order to get this fixed right and cleanly.
For now, I'd like to know what mods you're using so I can start to figure out the problem mod. (use pastebin or something) And to make things all official...
@Sentient Cookie, you MAY upload your workaround mod that adds the chain as a unique item. I simply request that you include my name as the original author and add a link to the original mod in your mod description, as well as details to what exactly you're mod is doing. When I find out what the problem is and upload my update-fix, and confirm that everything is ok, I would politely ask that you take down your mod.
And thank you for contacting me about this. All this was very profesional.
I won't upload it anywhere unless you give me permission to do so, since all of the files I used are yours [minus the vanilla files I modified].
