So far there seems to be no drawbacks of using both they just feel odd when used together. I say this because yes chef reworks the flow of how all foods are crafted (complex crafting).
And with that said I was hoping that there might be support for it in the future.
Infact im doing it right now, im supposed to be working on one of my mods but thats just too far lol
The game thinks that there is an AssetException error when the old one is no longer there, but like you said that your items will be unaffected, the game thinks the items are affected and causes the game to crash.
So, yeah that's my theory, a GAME The- Nope not doing this. I'll still give ya the log. (Ignore the other mod errors, focus the main error okay?)
How weird! I'm glad it works now, though. If you encounter any more problems post the log and I'll see if I can fix things.
For example, the value of the ingredients for a whipped cream pie is 830 pixels.
The value of the pie itself is 10 pixels.
This is... pretty broken. As a rule, add the value of the ingredients together, plus 5-25 pixels or so. Accounting for cream having a bad value too, I would estimate about 925 pixels for said pie.

It starts line 503. It's pretty heavy, but the weirdest part is I'm pretty sure it's not your mod, from what I know, could be "more farming" and "yes chef", but I haven't even used these mods yet.
The only thing that I think is related to your mod is line 3357 :
[00:25:42.384] [Error] Could not instantiate item '[meatballsspaghetti, 1, {}]'. (ItemException) No such item 'meatballsspaghetti'
I cooked meatballs, and got 2 recipes, one is a PGI...
Are things clearer for you than for me? ^^'
