Just to make sure, I looked at the files of Fixed Vassal Opinions. I don't touch in anything this mod uses, they should be compatible.
Do you use any other mods?
Some people had problems trying to update mods because of the last update (1.2.3). Paradox changed the way mods are referenced.
Try this: go to your Documents\Paradox Interactive\Stellaris\mod folder and see if there's the files "736632183.mod" and "ugc_736632183.mod". If that's the case, delete the file "736632183.mod", but keep the one if "ugc_".
There is also no option to make the ship either but I suspect that's intentional as it's supposed to be a unique ship?
A new Fleet containing The ship, called Diplomatic Fleet, should have been created after the second notification. Can you send me your save, só I can see what's happening?

And it's no trouble, I'm a chronic saver so I have lots of back up save states XD
I'll give it a test and let you know.
Edit: I just tried it and I am confirming that the diplomatic fleet did show up. Thank you very much! ^_^
