This mod adds new classes, instead of editing the old ones. Your soldiers might be on the vanilla classes, hence no perks. If you don't want to start a new campaign you'd have to change their class using a console command
I am gonna guess that cause Shen's adds a new class, it not compatable with the mod?
Thanks for this! I was wondering what the console commands for this were. If you happen to figure out the console commands for any of the other new stuff please let me know! You da man!

So I don't really know what would be causing a conflict. Maybe retroactive AWC?

Paraphrasing that post, basically any old mods you may have had and unsubscribed from may still have lingering edits in your config files, causing any number of random problems like perks not showing up.
Delete the whole config folder (Documents\My Games\XCOM 2\XComGame\Config), verify the game cache, start up XCOM 2 with your mods enabled.
Start a new campaign and level up your guys, they should have all the perks. Or, enter an existing campaign and use the console command I posted earlier to edit your guys to the new class.
