Only the first one found is loaded.
By default the addon creates the settings_hard and settings_impossible files so, if you are playing on one of those difficulties, the settings_[difficulty].txt file is loaded and your settings_[map].txt is ignored. Your best option would be to make a settings_c1m3_mall_[difficulty].txt file for each difficulty you want to play, so it will have an higher load priority.
and also the "automation" could be canceled by other order, if that happened, type bots automation in chatbox to restart it.
