This is usually a result of the incompatible mod throwing an error that crashes the main update thread that OE relies on to "pop" the blocks. If no items dropped, usually the blocks weren't actually broken and should be there after a relog.
We are working on a fix to make the mod more robust to errors originating from external sources, and in extreme cases, still mine the original ore with the item drop(s).
If you don't have either of these mods, try disabling batches of mods until you find the offending title, and provide me it here, so I may investigate and resolve.
There are currently no know issues (aside from extreme edge case duplication exploits) with the standalone mod, and should work with no other mods enabled. If this still does not work, try redownloading the mod, as you may have a corrupted file.
