Additionally, there's no way to undo a mistaken train placement. If you click the wrong button, you're kind of screwed, since you can't reload the auto-save.
Apologies, both of those issues are due to the game not saving state, and when you press undo, the game resets all state. Those are features I have been wanting to work on, but I've been really busy with exams and moving house. I'm hoping to get this done after Christmas, but for the meanwhile, yes, pressing undo breaks certain parts of the game.
But there is a way to undo mistaken train placements, as written in the mod description and in the notebook, you can simply right-click the button if you are an admin or if you're the player who played the train on the turn that you play it. That should definitely still work as I haven't made any changes to the mod in a few weeks.

If I recall, the code should essentially unlock the trains, make them visible and jump them above the board, (as they're hiding underneath the board by default), and relock them so that players cannot interact with the trains (outside of clicking the buttons). So, it sounds like the player who is lagging is lagging so badly that the trains client-side are in an extended state of being unlocked.
Did right-clicking the route fix it in the original version? It should completely reset the route.
In my testing, I had to try really hard to reproduce knocking the trains out of position, but I saw you uploaded a fixed version, so thank you for doing that :)
