Unsub from all mods - If you have a lot of mods and don't want to find them again, make a mod collection first so you can easily resub
Go to your mods folder, which is in: Documents/Paradox Interactive/Stellaris/mod
Delete everything in there, so that it's an empty folder
Go back to Documents/Paradox Interactive/Stellaris
Delete a file there called mods_registry.json
This should clear your launcher so Stellaris is back to vanilla. Open steam, let the game validate, then open the launcher, start the game and load to the main menu screen. Once you're on the main menu, you can close the game. Stellaris is now vanilla again. If you bring up the launcher again, it should report 0 mods or mod files of any kind. Close the launcher.
Now, resub to mods in steam and bring up the launcher. Turn on your mods and run the game.
