I managed to notice the actual issue as I played. When an AI builds the uplink station for the space battle orbital cannon then even if you win the battle the uplink tower is still listed as alive and your fleet is on the galaxy map along with the enemy uplink tower. To destroy it you have to either leave the system and come back or if any other unit (friend or foe) enters the system it automatically triggers a battle where one enemy frigate spawns (as a substitute for the undead uplink tower) that you have to destroy to win the battle and finally cleanse the orbit.
What is not (I think) fixable, is how AI moves fleets around. The AI is able to send multiple fleets from multiple systems to make them all converge on a single target at a single instant, effectively combining fleets for an attack, which is, as far as I know, impossible for the player. And since AI moves fleets at intervals it is still, I think, possible for 3 or more AI fleets to meet in a single engagement, which will crash the game.
I personally solved the issue by playing the scenarios where the small factions have no AI and have positioned myself between the Rebels and the Zahn Consortium. Therefore there is now a 0% chance of three factions meeting at the same time. Now I'm at month 600+ and have had no crashes on the galaxy map.
To 100% fix the issue the mod devs would have to fix the uplink tower and make the AI send fleets in such a manner, that no 3 fleets could ever meet. Or remove all the minor AI factions and have the game with just the 3 normal ones.
