No I haven't.

So since posting this I removed the real time mod and so far I haven't seen those again, but if I do I'll post again.

Okay after removing the real time mod I'm seeing them again after starting a new game, so I have no idea what it is.

okay and another problem, random flying cars. I have no idea where they're coming from, but this isn't a mod or anything.

Yeah, the flying cars are the game's broken parking AI; it sort of floats them to the parking spot and sometimes they float across the entire map lol. We're trying to work out what causes that as flying car thing has been annoying us too. It happens in base game parking AI and also with TM:PE advanced parking AI.

As for the red car thing, no idea what's causing it. If you could create a full bug report maybe one of our devs will be able to take a look if they get time: https://github.com/krzychu124/Cities-Skylines-Traffic-Manager-President-Edition/wiki/Report-a-Bug

Also, adding this in real quick, clearing parked cars gets rid of all the red cars, so that's a work around for that.

The red cars can be removed if you go into TMPE and select the maitenance tab. Then click remove all parked cars. They should stay removed. (this worked for me)
