Sorry for late reply btw, somehow this didn't show up in my notifications.
I wanted to build a bypass around a trainstation, as soon as I add the track junction the line is broken. I had a ton of other mods, but I was happy to have a save game without broken line. So I disabled all other mods and enabled only one at a time to see what happens.
It ended with TM:PE being the problem. In vanilla without any mods activated (but subscribed) I can build the bypass. With only TM:PE activated the line is broken shortly after starting to build the bypass.
I saved that game and disabled TM:PE again...back to vanilla, I couldn't repair the line either.
There seems to be a broken node, but deleting the tracks and stations only shifts the problem to the remaining tracks. So I found no workaround to repair this.
