My group have this multiple ambush encounter issue too! It's a poor design decision which has leeched the fun from the module.
Please adjust the frequency of the battles.
It's annoying to be involved in a fight, with six enemies of level 1, then to be ambushed during the fight with another four + enemies of Level 2, then to be ambushed again if you've been lucky enough to survive.
We've had to reload on numerous occasions, just to try and progress from the dock to the first waypoint.
Love the mod, but hate the rapid frequency of random encounters. A veteran die hard Dungeons and Dragons - Forgotten Realms DM wouldn't throw this many random elements into the starting area, regardless of what the encounter table frequency states.
I would have expected a second edition Dark Sun module to be this difficult, but that setting was designed with brutal encounters and a starting character level of 3rd.
@Dima has adjusted the randomness and this mod is now a hard challenge but not insurmountable
If you run away from a battle, they will despawn and move to a different location.
If you defeat them, you only have a certain amount of time to loot their bodies until they despawn and a new group spawns somewhere on the map.
I recommend fighting these randoms to level up your characters. I found the first fight of the pyramid very difficult at level 2 on easy. 3 was very doable. They Pyramid is no joke, but once you defeat it, you will have some deep feels.
