I had that issue, but with the Phanon combat vault. I lost the planet and I waited the required time in order to do the breach again, but the Phanon troops were still there.

i had the same bug. I fixed it on my end to split the armies and slowly one by one transfer the armies from the old fleet to the new one, and that somehow worked.

EDIT: turns out it didn't work while the planet was occupied
