no you can not call them down or fly up to them. they will make npc shuttlecrafts and you can call down the npc crafts but you can not call down the Capitol ships

Would be quite cool to see boardable capital ships using shuttlecraft though, and actual npc ships flying around the planet, not just appearing after you allow them to land.
