Merging Mods?

So i've been trying to find out how to merge mods, a thread over these parts make it look easy, as easy as unpacking files, throwing everything into a new "Media" folder and packing again. The thing here is the few mods i'm interested in merging into one have all "conflicting" files and GUTS seem to be crashing on me randomly (using Win10 x64) plus unlike GECK or Creation Kit, GUTS only seem to load 1 mod at a time (that i know) and so i can't find a way to merge conflicting files if needed.

Save a few reddit and steam threads there is not much information i can find about this, a lot of tutorials and links including the torchlight modding wiki are full of dead links and pages.

So how can i go about merging mods at this time?

well, at least that's a lead i haven't tried yet, i'll join and look around for this question before posting mine, so if i still have any doubt at least it'll be more specific than basic "how to" question.
