It's a bit more flexible when it comes to companion characters. You could use stock character creation for the main PC, and more options for hireable "runners", which can look pretty much however you want them to (with the exception that you can't create new 3D models for bodies, weapons or armor). Players can't use the Spend Karma screen to upgrade companions, but as the creator you can customize their appearance and inventory as you like.
You can define new weapons, armor, attacks, and spells. You can't create entirely new stats and skills. I'm not sure what types of mechanics you have in mind; you can do a fair amount by repurposing the mechanics built into the game.
Overall, I don't think you can exactly do your grand vision with the current capabilities of the editor, but you might be able to do a more limited version of it (either one campaign per special character or introducing more character types as potential companions).
