I've tried to import your file somehow, but I can't find a way to edit it. Save location perhaps? You should go to the official forums, they would gladly help your issue I am sure.

for the mines issue, the mines were recently changed. Doors, torches, catapults, etc. need iron instead of stone and stone is now obtained only by digging earth. It's not your fault, don't worry.

I tested it myself, and there didnt seem to be a problem. Try restarting steam, maybe the game needs to update. :)

I dont believe it is possible to disable that in the editor - try holding the right mouse button over your stockpiles, you might have disabled the automatic transformation.
