So, two rooms separated by an embrasure is considered one room. It's the same as having one room with a line of sandbags running down the middle. It was like this before 1.3 and as Neronix17 explained, It is not a fixable bug.
As for which mod to use, this mod does seem to work. However, I personally would use the Seamless Embrasures mod since it's updated for 1.3 (no compatibility warning) and it is still actively developed.
