I'm not much of an expert on map making, as I'm awful with Hammer and don't know anything about scripting, but have you ever thought of adding a script that spawns in the Mystery Box when the map is cleaned or restarted?

Yes. It is sandbox only. If you want to spawn in your own zombies using NPC tools or something similar, just remember to save it.
