@general_james: Don't know of any mod that currently does that.
2.) The Ai will create the buildings with relatively high priority and will work the tiles if they have yields that it thinks are better than yields on other tiles. It will however not try to get all of the 3 techs for the buildings to get maximum yields, unless it wants to get the techs anyway. (Or in other words: Like most objects that have some synergy, the AI will only make use of them by accident)
1) Does it allow you to pass through mountain tiles? If so, is there a way to keep them inpassable?
2) Do the AI's also know how to use the mountain yields / buildings?
If that doesn't help, try disabling all other mods and see if it still happens. German Language Pack shouldn't be a problem (other than the fact that it will still display the English "Mountain" instead of "Gebirge")

I love how this mod allows specializing to use mountains, its the kind of thing I wish there was more of in the tech tree.
@extremedstone: That's a really cool idea, but I'm not sure if it can be done in BE without feeling "forced". (I know whoward did it for Civ 5, but I think he used his dll-magic) I'll look into it as soon as I have the time to do so. :)
@SushiSquid: Well, thanks for your original! Had a lot of fun with it in Civ5.
I have one request though: could you make a 'tunnel' tile improvement so mountains will be crossable? Like: put a worker next to a mountain, click 'build tunnel', select the tile you want the tunnel to be on, and it will finish in 20-30 turns on quick game pace.
