This is a problem with base Skyrim. If you fill an empty soulgem with a soul smaller then the gem (Grand soul gem(Petty) for instance), dropping the soul gem will wipe the soul out of it.
Unfortunately there is no way around this problem without my forcing everyone to install a script extender.
The options menu in the basement lets you turn off filled soul gem sorting, id recommend using that if youd prefer not to have the gems wiped.
The in-mod menu has a setting that turns off soul gem sorting. You can find the menu via a book inside the basement.

The options book inside the basement lets you turn off pre-existing trapdoors, and a spellbook (also in the basement) lets you place custom trapdoors.
If you notice this happening, turn the mod back on, and load a save game from before when you first noticed the basement missing.
@kinh - all items in your house are safe, my mod does not remove any containers within houses (although it moves 1 or 2 barrels to slightly different places inside the houses)
If I uninstall this, or your other mod, will the items stored be deleted, or moved back to my inventory?
Firstly, its not an actual basement that appears in the breezeholme, its a trapdoor that appears under the step ladder and loads a new room.
If you still can't find it, its probably not turned on in your data files. Run the skyrim launcher, click data files, and make sure this mod is turned on
