True. Renaming to gpt_misc_decisions is the right move. Will be done.

But about your other questions, I dont know how or why, but your mod seems to be very outdated. The files you mentioned were removed already, maybe weeks ago. Better to delete the folders and redownload the mods. Steam must not be updating mods properly for you.

two things:

1) You override the base game "00_vassal_stances.txt" in the main mod; is it possible to drop the base game file back into here to undo that balance change?

2) minor and more related to the main mod (but i'm already commenting so why spam): you have some decision files named, like, "misc_decisions.txt"... can you make them "gpt_misc_decisions.txt" and such to prevent any future mod compatibility issues? I haven't found any yet, so this isn't really an issue per se, but I'm sure some other modder could also use "misc_decisions.txt" so it's probably best to rename!

True. I was not aware that this specific file was also replacing the original game file, turning it blank. Now its fixes. I revised all files, and this was indeed the only ocurrence.

The main mod replaces the base game's DLC dynasty legacy tracks, and because it simply makes empty files, this makes them completely unaccessible. You should go through all the files in this to make sure they are not overwriting the base game and breaking anything else.
