Croc Master...how about the ability to summon one or multiple for combat and they go away at end of combat. Similar to Cobra Commander's ability...only CM could summon them from thin air. A bit of a stretch, but it makes him more viable throughout the map.

To answer your question, yes it's definitely possible, but it would require a custom campaign to implement correctly in my opinion. In order for the vanilla campaign to work with Cobra bosses, you would need to swap out graphics and voice lines for the entire main story quest. Every reference to "Corazon" would have to be changed to "The Baroness" for example. You would then have to record every spoken line in the entire game where the plot is referenced. This goes for any important NPC who speaks her name, etc.. Everything from popup window interactions from The Major to NPC banter floating text. You would basically be re-writing the entire game at that point.
Isn't it possible to introduce the GI Joes' enemies, like Destro, Cobra Commander, etc., as real enemies in the game, similar to Colonel Faucheux. Like boss enemies that are virtually unbeatable?
