You are correct and that thruster will cause a little damage in active use, it was the price of having a craft so small. Thankfully the magplates separate the thruster and cargo just enough that it won't cause damage in its idle state.

The backwards thruster looks like it would burn anything that extends above the tops of the magnetic plates. Is it recessed two blocks?
