No you don't have mod conflict in arma 3 most of modders make helicopters oriented parallel to ground but this cause that in hoovering state it stay the same oriented to ground - in real back is like you see on editor insertion little down and front wheel by this is in up - after start scenario it make touch ground normally - eventually you can put on init command for orientation by vectordirandup, twisti is about 5 degree - exactly like main rotor is tilted to cargo floor.

I noticed that the CH-53 have its front gear hoisted up when I place it in the editor and whenever I play a scenario, how do I set the helicopter to be leveled on the ground or do I i have a conflicted mod?
