After digging into the files is seems like you are using an outdated Dust.png file that doesn't include all of the sprites the newest one does which has caused projectiles that uses those sprites to be invisible. I manually replaced the file with a Dust.png that I extracted form the game files and it fixed the issue for me.
Just thought I would let you know.
