Currently, it seems to mess up a few things, most notably the automated armies menu
In a Republic, your children do not succeed automatically as leader of the republic but you should be able to continue to play as you would have an estate. If no estate was generated something has gone wrong
Regarding the republics by default all councillors and courtiers in Republics are up for election, and the succession mechanics are very different for Republics, hover over and look at the score each candidate has for instance.

also probably super hard to do, but it'd also be rad if the papal election took characters from outside the court of the pope, so like random bishops in poland or something could be elected.

Could be a conflict with Council Advisors - UPDATED? (I've tried to uncheck this mod first, but it didn't work.)
I checked logs but errors for me was inconclusive. I tried few mods, and unchecking this worked.
On the first save, I encountered this error (repeated) several times:
