In my oppinion the believers should get affinity-experience, whenever they annex or puppet a city for the first time (but not raise it, because that might be easily abuseable) AND -30% Science. This way they can stay behind in science and develop better military units at the same time.
Morgan Industries has to have boni to energy. I´d go with +3 energy and production to improved strategic ressources and +2 unhealthyness from them.

negative efficency = -10% production or -10% energy?
attract intellectuals = +5% Science and +5% culture

i think having there sity spread not 3 but 5 tiles would be OP. Maybe buying tiles for 10% less would be something.
The Hive makes planetfall with the technology Doctrine: Loyalty. The Hive has its growth rate boosted by 10% and its brutal serfdom decreases the mineral cost of units and facilities by 10%; however, the lack of political freedom causes each base to generate one fewer unit of energy per turn.
Maybe we can translate that into:
10% Growth bonus
Buying costs for units and building reduced by 10%
The fewer energy level is hard to translate... I think political oppression can be translated into a culturegeneration minus. I think if you have massive censorship and government regulating all aspects of your life, also art and culture will suffer from it.
So maybe -10% culture would be an option?

Human Hive: Food, Health, and Growth bonus. Not sure about a penalty (if any).
Morgan Industries: Production and Energy bonus. Health penalty.
Lord's Believers: Combat bonus and easier annexation of cities. Science penalty.
Peacekeeping Forces: Not sure about this one yet
These might change because I just thought about some of them now :P If you want to help think of some ideas in advance, be my guest.
I might look into doing the Alien Crossfire factions once I'm done these four factions.
Kai / Carnwulf: I like those ideas, I'll probably do something like that where you can get bonuses from forests or maybe even plant forests like you said Kai. I'll try out some of your guys suggestions and look into trying to make them more integrated with the environment. I also like that military penalty so I'll probably look into doing something like that to balance it out, since they are a pacifist faction. Thanks for helping :)

+10% or +15% upkkep for military units.
