I also didn't get any DNA for killing people later on in the game, not sure if that was intentional but it made it very hard to unlock the final symptom as I was hoping to do near the end.
On the plus side it didn't massacre its material and treating the cultists as the plague is a far more fitting idea than hacking machines (at least to me) - a true plague of the mind.
I encourage you to work a little more on your scenario and hope you won't mind but you have sparked my interest. I want to try to make a scenario in the same spirit - and will credit your work as a major inspiration.
