I don't know too much of the internals of Everyone Gets Hunker Down, so take what I say next with a grain of salt.
Likely there might be weirdness if you do that mid-tactical (in a mission), but if you do it in the strategy layer (geoscape) you should be fine.
I wonder if you would possibly know, if I were to remove the Everyone Gets Hunker Down mod you linked above, mid campaign, and then enabled this mod, would there be any issues?

Sorry I missed your question from earlier. It's been a while since I touched this mod, so I had to review it and cross reference some things to make sure I had the right idea.
The simple answer SHOULD be, yes, ai should use hunker when burning, even those that were not originally able. However, there can be some exceptions dependent on how their ai was set up.
The technical answer is this: if an ai uses TryShootOrReloadOrOverwatch as a behavior option AND they have a hunker ability, they will try to use it.
I was still wondering if you could clarify if this mod actually adds A.I. to make the enemies use hunker when burning?
Does this mod not only add the hunkering ability to all enemies that can use cover, but adds some A.I. that allows them to use it if on fire, even if they don't possess that A.I. in their own A.I. trees?
