Yes, you should be able to manually configure the classes' stats from the config section in AML. In "XComClassData.ini" SoldierRanks section of each of the SPARKs, you can change individual stats earned on rank up, changing basic ones like HP and Offense will increase Health and Aim, if you want more Defense you'll have to add that to the Stat Type (Can also add Armor, Psi Defense, etc.). This should be an easier way to increase individual stats you want if you add them at the first rank up.
If you wish to change the abilities stats, go to "XCOMKPPSparkSkills.ini" and you can individually edit the classes abilities to be as strong as you want. Each of the abilities should be self explanatory and are sorted by each class.
I've known the issue with the SPARK Breacher being too squishy, I'll need to do a rebalance to make the Breacher a bit more sustainability. This will be investigated in the next update.

Feel free to use the code, it's how I learned how to make mods. Learning for XCom is difficult at first, so learning what you need from other's code a great way to begin. Can't wait to see what you make out of it.
Do you have a single weapon crafting system installed? That is currently my only guess to what could be causing the problem.
Short Answer: At some point yes, but probably not anytime soon.
In short: Make sure you do not have Mechatronic Warfare Perk Pack installed if you use the normal Mechatronic Warfare mod, otherwise there will be conflicts.
If you added it by the time you already acquired Mag/Beam Weapons then I believe you have hit the point of no return and you'd have the patch beforehand.
Just make sure you have bought the Mag/Beam SPARK Rifle and if you are running Covert Infiltration, run the compatibility patch.
Take your time and do whatever you feel like. Your mod is still a staple in my current mod setup and both SPARK classes are very fun to use. I also looked into the files and tinkered with some setting myself.
I might plan on doing some improvements for the SPARK Breacher whenever I get to working on the SPARK abilities for my perk pack.
For me the class feels like a inferior version of the SPARK Artillery from the other proficiency SPARK plugin. High single target damage but the Artillery punches through cover, has really high aim and can stand far away from the enemy.
And then I Somehow managed to do something with the WSR but in the end I'd didn't work out
So I was forced to Resubscribe
Don't know where is the problem

Don't know why but the Shotgun for the Breacher class don't upgrade ( I mean the weapon )
Even when I have the Magnetic Weapons or the Beam , they are still the same
I trying to fix it with config edits , but not worked ( and I tryed to resubscribe but still don't work )
