I don't think it's a big deal. I got to fight combine and that what matters. Though i didn't get the satisfaction of killing breen

No, I removed all other npc's using console commands. Breen isn't present there 100%

Are you sure about that? It might be because of the interference with this save with the new code the game is running 4 years later, but I have a vivid memory of Breen being present on this save, could it be that, like the comment below you, he died before you got to him?
