For example, in order to edit the ladders on the turrets, you'll have to remove the side armor block, put a single block on the spot of the ladder, then Ctrl+X on that block.
You'll have to do the same on pretty much every other piece of deco (like the portholes on 4m slopes) if you wish to copy individual pieces instead of the whole deal, or to copy them at all (like the deck decos). Copying with prefab is not ideal as it will cause the same "not attached to the root" problem, making subsequent adjustments a pain.
I would suggest cutting those down to finer pieces or readjust the root block, so you could aim at a piece of deco, Ctrl+X, and copy directly from there.
This is not a mod, and you are not experiencing a bug.
You can copy and paste the colors from this platform to your own craft using the paint tool, as well as customize your own paint colors. As for the torpedo turret, you only copied part of it because you didn't copy the root subobject for that weapon.

However almost every ship I kinda try to replicate has like 1500 mimics on it, so I just have to look at the shape and wing it, and they work, just look ugly af
