I will try to incorporate some of your suggestions the next time I will update the mod (no clue when) ; I mostly abstracted many of the aspects you evoked, as I wished to keep it as streamlined as possible. I especially tried not falling into the "obvious" options, especially once I knew Strudeler (luck or unluck, we did both of it at kinda the same time) also did a Lithuania which touched most of these aspects in a direct way ^^

No special bonuses for Marshes and floodplains? Lithuania is a very swampy place. I would suggest that units have additional attack when in Marsh tiles, especially when in your territory (simalar to Vietnam), and that marsh adds defense strength instead of reducing it.

Additionally, I think reef tiles should grant a major adjacency to Theater Squares and Holy sites, in addition to campuses. Not to mention some bonus toward someone declaring war on you and converting your cities to their religion, since the Teutonic Order and Livonian Order were doing exactly that to Lithuania. And lastly, no bonuses towards alliances??? wtf? the Polish Lithuanian commonwealth is fairly well known thing.
