Found the culprit its Extra Variants by Snek since the latest update added master engineers
The problem was my assembly kit not updating automatically, I just assumed Steam would have done it automatically, but it was not the case.
There was a reference in db/unit_set_to_unit_junctions_tables/
One of the Unit sets (dwf_characters) this mod was using is no longer available, that was causing the crashes.
I figured that was the case, but I thought I would make sure that it wasn't due to a mod conflict, as I am running a few different mods and they do change the Master Engineer's skill tree a bit.

Could you make one giving manticores to Dark Elves masters and griffons for HE noble? It's a shame CA decided to make beastmasters a lord option instead of hero, and now we can't get the manticores for DE heroes. In TT, just as in lore, it was typical to see the rivalry between DE and HE in Black Dragons vs Dragons, and manticores vs griffons in the hero department. It would be nice if we could have those in the game.
