when i change the mod settings when starting a new game it doesn't keep the options i selected and just defaults to both options being on, i only want to have passenger connection to all the city and disable stores but every time i try it turns them both back on as soon as i close the settings pop up, tried both with and without beta and i get same result

To the closest city. You have to build rail station in range of the city. Then all the buildings in that city will be connected automatically. It will only connect to the city you place rail station nearby.

So does this only apply to 1 city, or EVERY city?

@후루끼끼 & @TornBreeze : It's appear the mod require your game to be set in beta mode. Try that and contact me with the error message if it still don't work.
