Hello man. All those trucks have no animations.
Regarding the long "autotreno" versions, if they have flat back they should show some kind of cargos depending on which thing they're loading.
I don't know if this is what you mean

Would like to thank you for this mod. It is amazing!

I am trying to use Fiat 690 autotreno container (the 54 cap all cargo types) for a long haul route. I was wondering, should there be a different animation/skin for empty/loaded?

If yes, please let me know what additional mod should I have, or maybe you know any known issues with other mods.

Yes, the game allows it (trams, for istance) but it is un-realistic on this kind of truck.

Yes, they are related to the 626, meaning that they are like second generation evolution in the line time.
So, you have first the 626 & 666/665, then the 680 and, finally, this family of trucks.
I have not a great culture on trucks but this should be the storyline
